We had a clog and I had to use a snake to clear it. The metal left gray scratches or stains in the bowl. It annoys my wife. Instead of replacing the toilet, is there a way to get these marks out or are they permanent?

I had some of those and they eventually went away. I don't think it's scratches but the metal transfer. Something like that Mr. Clean pad or Comet may get it out.

Turn off the water valve behind the tank and flush the toilet, twice. That will leave little water in the bowl.
Also, I agree, a mild abrasive with a sponge or scouring pad should do the trick. Ajax, Comet, Bon Ami, any should work.
I had the same problem. A little "Barkeepers Friend" (it is a powdered cleanser that will not scratch) and they came off. I also followed up with a little bleach.
I think that it is more of a metal transfer than a perminate scratch.
