My toilet was refilling with water on its own and I determined that it was a slow leak into the bowl. I replaced the flapper with the correct one, adjusted the chain to have a slight slack but when I turned the water back on the leak was still there. Do I have to do something with the seat that the flapper fits into or could there be another problem?

You did the right thing to resolve this type of problem. However, it doesn't always work.
Here are some other possibilities. The replacement flapper is warped. Sometimes they get malformed sitting in the box for a long time, sometimes they are just cheap.
Another possibility is the seat itself (not the toilet seat, the seat the flapper sits in, is cracked or water is leaking under the nut that secures the seat to the tank.
water can also leak from around the tank bolts.
Replacing the seals on the tank bolts and replacing the drain seat + seal should solve this problem.
